I looked at my 3rd gen door/fender area, and see a black fibrous insulation. It looks like it's there to prevent engine noise from entering the cabin area, as well as critters. Sounds like your mice have figured a way around it. Is a food source available in the car? I'd start there. And as I said, peppermint oil will make them move on.

You can also use a rosemary oil product I get at Dollar General on the $1 aisle.

As far as the insulation goes, I'd also check the inside of the fender liner, as there's more there. Get undamaged replacement insulation from a Pick 'N Pull (or other self service) yard, spraying the new pieces thoroughly prior to install. You can also place a few Bounce dryer sheets inside the fender liners.
